1. King Sombra. All the haters who go all "OMFG BUT HE SUCKED HE DIDN'T DO ANYTHING" didn't get the eerie looming role he was supposed to play. He's a menace that does not need to be onscreen to be felt. Those who did get it but just don't like villains of that sort, alright, but I personally loved this nightmarish dark cloud of pure evil, who just did his thing without stopping to gloat like all the others. He made no mistakes, instead getting honestly outmatched by the heroes. Easily the darkest villain on the show and for that he gets a lot of respect points.
2. Discord. I like him equally to King Sombra, really, but the King ends up higher because Discord is less of a "villain" (he is even redeemed in Season 3!) Love how he combined hilarious randomness with just the occasional moment where he shows just how devoid of morality he really is (calling him "evil" is a misnomer, he is really more alien than evil).
3. Chrysalis. Great design, great idea, but I don't like how her evil plan had more holes in it than her body, from the terribly flawed impersonation to imprisoning the two greatest threats to her plan in the exact same, poorly guarded place.
4. Nightmare Moon. Kicked off the show, good design, don't really like how she kept fleeing from battle and leaving behind challenges that in the end serve only to teach the ponies the value of friendship.
